There gps connectors on both the AP board and the shield. Which one does my EM406 plug into? I have used the shield socket but get no blue light.

That is the correct place, and header file needs gps_protocol set to 0

gps_potocol Should be 1 as per Chris
Plug it into into the shield. Mark's comment isn't quite right. The setting should be 1 (SIRF) for the EM406
Ok I was set for UBLOX. Changed to 1 SIRF.

But now I can't download. I have done many times before.
I get :
Binary sketch size: 15652 bytes (of a 30720 byte maximum)

avrdude: stk500_getsync(): not in sync: resp=0x80
avrdude: stk500_disable(): protocol error, expect=0x14, resp=0x6e

Rebooted - no change.
Which shield are you using (blue or red)? Try with the GPS unplugged.
Blue -nothing plugged in , no shield, only FTDI and bettery.
Download successful. On to the next problem.
On the shield:
I have flashing yellow (main loop running?)
Solid blue and solid red in the middle. GPS is faint red solid.
But nothing changes when transmiiter control switch is flipped. It is on channel 5 of my Fut 9c.
Serial monitor spews data starting with Ardupilot 2.4, ...
No navigation when I walk around.
The mode LED on the mainboard doesn't change? If so, you haven't plugged in channel 5 right or you have a soldering problem. That's has nothing to do with the code and is programmed in at the factory.
I see there is a switch tester in 2.5. I'll move in that direction and check the solder joints. Good night.
Works with servo tester but not radio and hitec electron 6.

Switch tester demonstrated that soldering was ok.

With AP software servo tester takes the main board red and green leds through the expected sequence - off, fly by wire, rtl. but not with receiver. RX battery is full charged.
Tried plugging AP control to several receiver outputs but no effect.

Any ideas?
