Here is a link for instructions on how to connect UDB3 and UDB4 to FTDI. Basically, you do the following:
1. Remove the solder blob on the FTDI.
2. Connect the VCCIO pin from the FTDI to the 3.3 supply of the UDB4, or the 5 volt supply of the UDB3. The VCCIO pin sets up the level shifter on the FTDI for proper operation.
3. If you are going to power the UDB from the FTDI, connect the VCC pin from the FTDI to the power on the UDB. Otherwise, if you are going to power the UDB with its own power supply, do not make the connection.
I am very sorry to here your UDB4 was damaged. Could you take a picture of it and let me see? It might have been a defective board, in which case SparkFun might exchange it for you.
The UDB4 has reverse voltage protection, so it could not have been a case of reverse voltage.
I am not aware of any likely way of damaging the board with the wrong power connection.
One possibility is that when you soldered the pins, there might have been a solder bridge that shorted the power.

Vernon Barry said… That looks like obvious reverse polarity on the capacitors thus why they blew out, but over voltage could do the same thing (connecting the battery direct). Either way, I'd be surprised if any of the chips survived.
