i reloaded the bootloader with the correct fuses (checked with AVR studio after reloading the bootloader with arduino IDE)
to load it with my st500 programmer i had to properly follow this link

to use U-center and check out every thing you will have to canibalized one of the cable you use to plug the GPS (i did it with the short one)
you will have to cut one of the plug (one end) and solder that the right way to a header that fits…"

are you sure your GPS adapter was set to 5V and not 3V when you first tried?
is there a way you can connect the FTDI cable to your Ublox to use the Ublox config software
